The Magpies won 12.11 (83) to 11.12 (78) to secure a preliminary final against Geelong next Saturday.
Their victory was only sealed with 20 seconds left when John Anthony was ruled to have been held by Adelaide fullback Ben Rutton. Anthony's goal proved to be the winner.
Collingwood led by 10 points going into the final term, but three goals to Kurt Tippett kept Adelaide in the hunt.
The Crows looked to be well on their way to a win after kicking six goals to one in the first term, but the Magpies held them to just one goal in the second and cut the margin to 26 points at half-time.
Collingwood had only kicked three goals in the first two quarters, but they found their accuracy in the third term and kicked three more in the final term.
The Western Bulldogs had a convincing win over Brisbane to set up a preliminary final against St Kilda.
The Dogs bounced back from last week's loss to Geelong to beat the Lions 16.11 (107) to 8.8 (56) at the MCG.
Veteran Nathan Eagleton and power forward Mitch Hahn kicked four third quarter goals between them to set the Bulldogs on their way.
They were ahead by 20 points at the end of the first quarter as Brisbane's accuracy was found wanting - they had six scoring shots but did not convert any.
The Bulldogs had excellent performances from Adam Coney and Matthew Boyd in midfield.
The Lions saw Jonathan Brown pick up seven inside 50s and boot three goals.
The Bulldogs were delighted with their form all through the game as they kicked four goals in the opening term and five each in the third and fourth quarters.
But they will need to cross their fingers that midfielder Ryan Griffen will overcome a lower leg injury he suffered against the Lions.
